Replication: default theme modification is not replicated

I have imported on site 1 the prepackaged demo. I have a site 2 using the same (empty) template set. I did a replication between the two sites.

This imported the site correctly (at first glance) on the second site. However I then chaneged the theme on site A and on next replicaiton the theme does not switch on site B.
