I think a better resolution would be to add the site information in the group memberships rather than hidding all others groups related to all other sites. This is quite strange as we are in the "server settings" part of the Admin Center. So nobody will make the link between the current site selection which is only listed in the Site Settings tab.
So I prefer having all groups being listed but then with a clear indications of the source site.
In all the cases for the final release we have to clarify this groups and users paradigms. If I understand correctly now users are shared among all virutal sites but there might be two (or N) times the same group names on a per site basis? I think this will bring even more confusion. For instance if you add the "editors" group at the root level of the category panel (server settings), does it mean that in fact only the "editors" group for the current site is allowed but not the "editors" group for the second virtual site? How can we choose in the GXT group picker between the two groups? etc...
